we've only the option to hardcode the change in that plugin right?  - Unfortunately yes

You think is neccesary comment this issue to the PixelYourSite support? -  I don't think they will add this to the code because it is a special case of incompatibility with this plugin

But I think it’s possible to put this code in functions.php

To do this, you need to find out what event calls getWooCartSubtotal function
