Filters not working correctly

Problem I am having is when I click on the check boxes the URLs filters are updating but they are not filtering the products. I have to refresh the page for this to happen.
Try this example: Click on the Cheese main category in top menu.
THis filters correctly as you can see.
Next try to untick the Cheese category from the check box and click some other category via checkbox either sub category of Cheese or other main category but always via the check box.
You will notice the URL is updated accordingly with the filter query but the actual products are not filtering.
I would appreciate the help.

Yes I have configured it so the categories are working correctly now.
But I still have problem with the other filters like brands, Trade Channel, Country
Try selecting 3 sub categories from Cheese Main category.
Lets select:
Halloumi
Hard
Then check to see the brands available to select from.
Only Mammen(3)
is avaialble.
But there are 10 products with another 2 brands avaialble.
Altogether should be 3 brands avaialble
Mammen
Kebia Importex
Cypriana
The same issue I with
Country of origin and Trade Channel.
