How can I configure the filter sub-category options to link to the proper sub-category URL and not a string of search parameters, i.e. https://domain.com/shop/bonsai/bougainvillea/ instead of https://domain.com/shop/bonsai/?swoof=1&product_cat=bougainvillea&really_curr_tax=21-product_cat.

Unfortunately, the plugin does not have such a feature. This is a filter, not a menu.
