On the Woocommerce shop page on of the categories shows the right amount of products, but when I try to filter by selecting this category (harassment prevention)- nothing happens and the category keeps adding to the list on top (19 product from that category are not shown, see screenshot). Other categories work fine.

Hello

Please change  taxonomy slug  to human-resources_and_eeo-compliance  or human-resources_and-eeo-compliance or human-resources-and_eeo-compliance  and do a test

Hello

This is a problem with the name conflicting with the URL construction.

To connect two taxonomies the string"-and-" is used and in your case the filter interprets your taxonomy as both -  human-resources     AND  eeo-compliance
