It would be helpful to be able to add an id option in the shortcode for the parent <select>

instead of having to hack the core plugin

No, I was talking about adding an id (and name) attribute to the select box - for example

<select id="category" name="category" class="taxonomy-chain-menu-taxonomy" data-type="taxonomy"></select>

by default id and name is not shown
