The products have different product categories, but they have the same attributes and different attributes terms.
For example:
If i am in a category that has no products, i want the counter on the attributes Brands shows 0, and not the number of the total products that has this attribute and term.

Seems like a problem with your theme. You can disable my plugin and do a test with native woocommerce price filter OR check this link - https://www.kolovou-shop.gr/shop/?min_price=40&max_price=196 OR this link https://www.kolovou-shop.gr/shop/?pa_brands=3guys

Yes with a different theme the links work.
So the only solution is to change the theme?
I think you should contact support for this theme, maybe they will fix it
