Hello

This means that the products do not have such taxonomies in the current category.

Or you didn't clear the cache in Advanced->Options tab

Taxonomies are set and cache is clear also.

Please try now

For some reason, this custom taxonomy returns zero when you query a term for count. I activated dynamic recalculation and now it works.
