Pagination links issue

In ajax mode, pagination links become invalid.
Now they are [domain]/admin-ajax.php?paged=2
They should be like: [filtered_url]/page/2
Naturally, the admin-ajax link gives nothing back, thus breaks the page.
I tried switching to storefront theme (originally I use Flatsme), and disabled all plugins except woocommerce and HUSKY, but the issue still remained.
I also tried turning on/off the SEO friendly links in HUSKY settings, but the issue remained.
There are more than 100.000 products in this store, so ajax mode would be really important regarding page speed.

Now they are [domain]/admin-ajax.php?paged=2 - If you have a standard pagination template and no JS errors, these links should work. Drop me exact link to the issue

Sorry for the late reply, I had to build a testing environment. (no images)
Please find login details in private data.
On shop page, the pagination links are ok (eg. https://test.sapv.hu/en/shop/page/2/).
After filtering is applied from left sidebar, the pagination links become invalid. (eg. https://test.sapv.hu/en/wp-admin/admin-ajax.php?paged=2)
Interesting thing is if I click on the faulty link, and navigate back from the 404 page, the pagination links become correct (eg. https://test.sapv.hu/en/shop/page/2/?swoof=1&onsales=salesonly)

Yes, I modified the pagination template and that solved the problem, thank you!
The filter almost works perfectly, but I will open another thread for the issue.
