Issues with variations and filtering

So on my website I sell shoes.
In the shop page, if I filter by shoe size, the results are not accurate. not all shoes available in that size are displayed, some products are missing...as if the plugin does not look into all the variations.
I'm not sure what is it that I'm doing wrong. Please advise.
