the filter used to work but now it just shows all my existing products instead of filtering them when I check the boxes.

You use  old  version of the  plugin.  Please  update   plugin to latest  version  and  do test

I tried to follow the steps in your link there to update, however when accessing this page (/wp-admin/admin.php?page=envato-market) it says"Sorry, you are not allowed to access this page."

Do I manually update the plugin by installing the new one over the older version? Most importantly, will I lose my filter settings this way? As I want to preserve the existing settings.

You can  delete  the  old  version  and  install  the  new  version.  All  settings  will be  saved
